Severe Tropical Cyclone Raja was considered to be one of the worst tropical cyclones to impact the island nation of Fiji on record. - by whom? And is it still?

The system was first noted during the middle of December 1986 as a weak tropical disturbance over the South Pacific Ocean. - by whom? And where?
Over the next few days, the system gradually developed further as it moved southwest, towards the Fijian dependency of Rotuma and was classified as Tropical Cyclone Raja during December 23. - that's a lot for one sentence. Split the main ideas - when it developed into TC Raja, and its trajectory toward land.

As a result of these developments, Raja unexpectedly recurved south-eastwards and started moving towards the French territory of Wallis and Futuna during December 24. - you say "unexpectedly" twice. Why was it unexpected? Why did it take this track?
The mention of interaction with Sally is vague. Did the interaction cause the unusual track? Or was it merely a concurrence?

Considering there were only two deaths, you could say how the deaths occurred, or at least where.
The writing in general is a bit clunky, like you're trying too hard to combine sentences. Try reading it through out loud, work on tightening up phrases. Split more sentences if necessary.
"Over the next couple of days, Raja came to within 1,110 km (690 mi) of Sally, as it performed an anticlockwise cyclonic loop, as it continued to intensify."
"As a result, it passed within 20 km (10 mi) of Cikobia and Udu Point on Vanua Levu during December 29, before it passed near or over several smaller Fijian islands in the Lau Group, as it started to turn and move southward."
Severe Tropical Cyclone Raja was responsible for extensive damage and two deaths, as it affected Wallis and Futuna, Tuvalu, Rotuma Tonga and Fiji.[5] The name Raja was retired from the South Pacific naming lists as a result of the system's negative effects in Fiji and parts of Polynesia. - the first sentence isn't needed except for the two deaths. Find a way to merge these sentences so you have one single leadin sentence, before talking about Tuvalu.
However, despite the system moving south-westwards and affecting Tuvalu as expected, it failed to deepen as quickly as expected, which meant that only strong gusty winds were recorded on the island nation. - this sentence needs some love
Strong gusty winds and high seas associated with the system caused extensive damage to crops, coastal installations and buildings, as well as flooding of low lying areas. - on Tuvalu, right?
As the system impacted Tuvalu, the FMS issued a tropical cyclone alert for Rotuma, before warning that it was possible that gale force winds would be experienced on the island during the next 24 hours. - remove the mention of Tuvalu, maybe say "Also on December 24"

Ahead of the system affecting the island nation - is Wallis and Futuna an island nation?

The system brought gale force winds to Wallis and was thought to have brought hurricane-force winds to Futuna, however this could not be verified as the weather station was blown down. The system also generated high seas, flooding, landslides and a storm surge which damaged the grass airstrip on Futuna.[5][18][19] During December 26, a wind gust of 133 km/h (83 mph) was recorded at the Maopoopo weather station on Futuna before its anemometer was destroyed.[6] A 24-hour record rainfall total of 674.9 mm (26.57 in) was also recorded at Maopoopo during December 26, before a record wind gust of 137 km/h (85 mph) was recorded in the Hihifo District on Wallis Island. - few points. You mention the Futuna wind bit twice, but you mention the actual wind gust of 133 km/h much later. They're the same thing, so just mention the individual wind peaks on each island. Also, what record gust was this storm break? And is it still a record? If you're going for FAC, have this info there. Be able to place Raja in history. For that matter, with the first comment saying "it was considered one of the worst" is too broad for Wikipedia. If the wind gust is still a record, or broke a long-time record, then mention the record wind gust in the lede.

Around 80% of the crops were destroyed and that the territorial administration building, police headquarters and hospital had suffered severe damage.[ - whoa, let's talk about the crops for a second. That's a lot of damaged food, I'm sure there are some effects that are the result of the storm.

It took the island nation around five years to rebuild and recover from the effects of Raja. - were there any other storms during this time period?

Severe damage was reported within areas of the island nation that were impacted by hurricane-force winds, including parts of Vanua Levu, the Koro and the Lau group of islands. --> "...force winds included"
These aerial flights helped determine that the damage was less widespread than had been feared and was not on the scale of damage, that had been witnessed in other island nations' - this could use some reworking
